My paternal grandfather and grandmother are first cousins so its messing up my tree...what do I do?

What do you mean by "messing up my tree"? A description of what you're seeing would be userful, but a screenshot or two would help people really understand what you're asking and maybe offer some advice.

Because my grandfather and grandmother are first cousins his uncle is also his father-in-law so when I try and put this information in it's messing up the family tree and I have to keep on trying to fix it
Can you describe (or show us pictures) of what you're seeing? We understand the relationship that you are describing, but we don't understand what you mean when you say, "messing up the family tree". So it's hard to offer advice on how to fix it.
I understand the question because I have similar example in my tree and I was going to ask the same: how to 'say'  to the three that the husband of certain woman and one of her cousins are the very same person?
I think what you want to do is click on one of the people, then click on the "Add partner/ex" button on the left. Then click the "Partner with person already on tree" button. Now you can choose the cousin, instead of adding the partner as a new person.
